Hey guys. This is actually a design decision, not a bug, but it's a bit of an arcane one.
Media items are only marked as "encoded" when all of their designated uses are covered by their media files.
For example, if you have chosen in the display settings admin page that you only want to use the HTML5 player, then media objects won't be marked encoded unless they have a media file playable by the majority of browsers with HTML5 support (ie. h264 in an MP4 container).
If a media item is included in a podcast, then it's required that that media item has a file that's playable by the majority of podcast clients. In general, podcast clients can't handle .flv files. In MediaCore a media item must have an associated .mp3 or .mp4 (or .m4a or .m4v) file to be considered "encoded" for inclusion in a podcast.
Hope this clarifies things! The process is designed to "just work" but there should really be some explanation of this in the interface. It's on our to-do list for the next version of MediaCore.
